Be careful, for spoilers are plentiful below... :)

So... the weird:

1. Galadriel's eye color changes in the same scene once.
2. Merry is live and well in one battle, yet half a minute later he is almost unconscious. Note that there were no enemies in sight. Eowyn, who's just been weeping over her father a couple of yards away disappears as well. So does the father, despite having been pinned below a horse. The horse does remain though.
3. Since when can an elf "choose a mortal life"?

The funky:

1. Frodo kisses Sam.
2. "This is for Frodo!" (Sam slashes one goblin). "This is for the Shire!" (pierces another one). "This is for my bad temper!!!" (kicks one more).
3. Gandalf: "Death is just another choice, a path we take."
4. Frodo writes in english, yet several letters are "modified" to resemble Tolkien's Quenya, the elven language.
5. That was one toothy spider...
6. Up until Dennis dies, the only symbols of Gondor we see involve a dead, leafless tree. As soon as he dies, we start seeing the leaves - be in on clothing, in architecture, or anywhere else.
7. Rosie Cotton has the same broach as Aragorn.

The unexpected:

1. Elves take Bilbo and Frodo off Middle-Earth. (huh?)
2. Frodo is clearly dying of radioactive poisoning.
3. Frodo: "The last pages are for you, Sam" - Sequel?

The funny:

1. Gimley: "That still counts as one!" (commenting Legolas' downing of an elephant)
2. Gimley: "Certainty of death, little chance of success... what are we waiting for?"
3. Gimley: "How can it be, an elf, who goes underground when a dwarf will not?"

The questions that never got answered:

1. Elrond has the first Elven ring, Galadriel has the second one. Does Gandalf have the third one? Is this one he shrieks away from The Ring when Frodo offers it? Just like Galadriel comes close to being tempted by it? Remember, one of the elven Rings, the Narya (The ring of fire), had the rubin in it, and that's what we have on Gandalf's finger. Now if only Elrond and Galadriel had the white (diamond) and the blue (sapphire) rings among them...
Edit: I was right! Silmarillion does mention Gandalf getting his hands on Narya. Go me :)
2. So where are the Elves going? The "sea" destination is a bad answer as that's where the men came from per Silmarillion. Don't tell me we're talking outer space here then. Then again Silmarillion does talk about the elven ships "going above the skies"...
3. Silmarillion has not given us a good explanation as to where elves go when they die. All we know even after the three movies is that they are somehow different.
4. What's up with the "there are goblins and there are orcs" play? They were the same race in Tolkien's books. Remember, "goblin-cleaver", Frodo's sword, was called "Orcrist" in Quenya. It is only afterwards that the two races have split apart, courtesy of other writers.
5. The only Trolls in Tolkien's writings lived in deep forests. And the movies show them in Mordor? Whatever.
6. Elephant riders, corsairs... ok, where did that come from, hm?

...^_^...
